As long as they don’t do any procedure on the transplanted area, I do not think there will be any problem. Because the hair roots are secure inside your scalp already since it’s been 2 months after the hair transplant. These procedures shouldn’t alter the hair growth and recovery if done correctly.

Regarding your concern;
1. Since it’s been 6 months after surgery already, there’s no problem for you to groom them the way you want.
2. In my opinion, it’s not normal to have scars underneath. However, the photo is quite blurry so I cannot see well.
I highly recommend you to discuss with the surgeon you got the eyebrow transplant with if he/she can do anything to help.

I would recommend you to find a doctor who’s a dermatologist that is specialized in hair diseases. Also, do you notice any hair loss? In my opinion, burning sensation and itchiness could be something worth figuring out the cause of these symptoms since they seem to disturb you.
Also, dermoscopic examination might be necessary in order to evaluate the situation.

I totally understand your concern regarding the transplanted hair from the scalp keeps growing longer and you will have to groom your transplanted eyebrows from time to time.
The issue is that using body hair (especially leg hair) might end up in not a very good successful rate. The hair in each area has different cycles and the most successful would be transferring scalp hair to the eyebrows.
However, there’s nothing wrong with trying it out if you can find a doctor…

I’ve never heard of making pre-made incisions (slits) 1-2 days prior to donor harvesting. I would recommend you to make sure if there’s any misunderstanding between you and the doctor you had the consultation with.
If pre-made slits are made in the same day with the donor harvesting, there’s no problem.

I would recommend you to see a dermatologist in your local. The shedding could be caused by telegenic effluvium or other medical conditions such as abnormal thyroid hormones, low vitamin D, anemia etc. I think it’s important to find a correctable cause.
